What is the best way to upgrade from one version of MUSHclient to a newer one? Can I just replace the old executable with the newer one or should I copy all of my existing plugins and script file into the newly unpacked MUSHclient folder?

Replacing the executable should be fine. The release should not impact on your personal stuff (like plugins you wrote). Some of the .lua files occasionally have improvements.

The most thorough approach, though probably daunting to most, is to review the release notes for every version since your old one and the new one and verify first that the changes were exclusively in the executable and not in any of the other bundled files.

I don't remember when but apparently I upgraded to version 5.05 at some point, and nothing weird has happened. I think I might just install 5.06 and transfer all of my old stuff triggers, aliases etc into it. I'm kinda torn about it, though.

I think the recent versions have mainly been bug fixes, plus a few scripting enhancements. I try pretty hard to make things backwards compatible. Using 5.06 should be fine, however keep backups just in case.
